Macroautophagy is an evolutionarily conserved catabolic process by which cytoplasmic constituents, damaged organelles, and protein aggregates are sequestered within double-membraned autophagosomes and delivered to lysosomes for degradation and recycling. The pathway is orchestrated by a hierarchy of autophagy-related (ATG) proteins and is tightly coupled to nutrient and growth-factor status. Under nutrient-rich conditions the mechanistic target of rapamycin (mTOR) phosphorylates and suppresses the ULK1 initiation complex; upon starvation or mTOR inhibition, ULK1 becomes active and triggers nucleation of the phagophore. Vesicle nucleation depends on Beclin-1, which assembles with class III PI3-kinase to generate phosphatidylinositol 3-phosphate at the nascent membrane. Membrane elongation requires two ubiquitin-like conjugation systems: ATG7 acts as an E1-like activating enzyme that, together with ATG5 and the ATG5-ATG12 conjugate, drives lipidation of LC3. The cytosolic form LC3B-I is conjugated to phosphatidylethanolamine to yield membrane-bound LC3B-II, the canonical marker of autophagosomes and a quantitative readout of autophagic flux. The selective autophagy receptor p62/SQSTM1 binds ubiquitinated cargo and LC3 simultaneously, bridging substrates to the forming membrane while itself being degraded, so that p62 levels inversely reflect flux. Autophagy maintains proteostasis, supports survival during metabolic stress, and shapes immunity, and its impairment is implicated in neurodegeneration, cancer, infection, and aging, making the pathway an active therapeutic frontier. By profiling LC3B, p62/SQSTM1, Beclin-1, ATG5, ATG7, ATG12, mTOR, and ULK1 in concert, researchers can dissect each stage from initiation through cargo capture to membrane closure.
